All that you can do is let it settle out before pipetting out your aliquots. The TSS filter would take out most of your bugs.  So what size filter would work?  We use the Polyseed, Put it in an erlenmeyer flask with diltuion water.  Aerate for one hour.  Allow to settle for 30 minutes, and then carefully decant into a beaker.
